I opened another topic in the general yui forum: viewtopic.php?f=92&t=8355

I've generated the combo metaconfig for gallery and my custom modules, then merged it into the default 3.3.0pr3 json config. That does serve all the dependencies correctly (with combine:true set for custom groups). However still some issues with skin renaming tactics.

Perhaps I'll submit a patch for the PHP loader.

Regarding rollout file dependencies, I've solved the problem coding a rollout builder that leverages the YUI 3 loader. I think it solves the dependencies problem the original poster mentioned.
You can use it for YUI 3 components, gallery modules and css.
It's released as BSD : http://www.eaktion.com/yui3rob/
